Not sure why you'd want to ?

The M3 is actually faster than a B3 3.3 (it has c. 50bhp more).

The new B3 s on the other hand maybe faster than the M3.

Crucially they are different cars. The Alpina's are attractive as they offer a convertable, saloon, estate and coupe version. They are 'softer' but still sporty - fundamentally well sorted cars.

People like AC schnitzer and Hartge tweak M3's. It's not Alpina's game.

The Alpinas aren't faster than the normal versions. As you put it yourself it's not Alpina's game (they're more into comfort and features and stuff like that). And besides, not only do Alpina B's have less power, but I think they're heavier as well. Not sure why Alpina does this but whatever their reason is, they're definitely not about speed and power. And besides, I don't think that you could just make your own Alpina; it's up to Alpina to turn and M3 into an Alpina (similar to how you can't make your own AMG Mercedes, for example).
